On your Windows PC, just turn off thumbnail caching to get rid of thumbs, and on your Mac, you can run a terminal command that disables.DSStore files over a network. This should help.

Software Distribution
-Easily copy and install software on remote Mac systems. -Encrypt network data when copying packages and files. Configure a Task Server to assist with package installations on offline computers.
Remote Assistance
-Observe and control your Mac computers. -Transfer files between Mac computers using Drag and Drop. -Copy and paste information between any two computers. -Prevent end-users from viewing the screen while you control their systems with Curtain Mode. -Control Virtual Network Computing (VNC)–enabled computers including Windows, Linux and UNIX systems.
Remote Administration
-Perform over a dozen commands securely on remote Mac systems. -Remotely lock screens, sleep, wake, restart and shutdown of Mac systems. -Execute UNIX shell scripts or commands on your client systems.
Asset Management and Reporting
-Perform lightning-fast searches with Remote Spotlight search. -Gather reports on more than 200 Mac hardware attributes. -See reports on user logins and application use. -Use a Task Server to assemble inventory reports, even from mobile systems not connected to the network.
Automation
-Automate routine management tasks using Automator in OS X. -Get started immediately with over 40 actions. -Chain actions together to create powerful system administration workflows. -Combine actions with other application actions to create end-to-end solutions. -Save workflows as plug-ins to provide simple, customised interfaces to Apple Remote Desktop features. ![]()

There are several 'work-arounds'. I have not tried these. Maybe I could be motivated. I have Windows XP in a virtual machine.
1) Tell windows file server not to store the files on the server:
2) Tell Mac client to skip hidden files.
As you would have to disable writing of hidden files on every mac that could connect to your share, a better option would be to stop this at the share and not on the clients.
All you need to do is to edit your share config (for example in Linux in /etc/samba/smb.conf) and add the following option into your share config:
Now no Mac clients can save any files with those patterns to your share. Script debugger 7 0 7 – applescript authoring environment download.
[ At one time, Apple used the open source version of samba. So, I assume the veto option was present. Not sure what Apple has done in the latest version. ]
Summary of possibilities. At one time, there was a command line to turn off some or all of these hidden files. Didn't work in Mavericks. Don't know if it was restored in Yosemite.
Not sure why these files would interfere with backup. There files like any other hidden file.
